My girlfriend and I, 3 weeks ago bought a mk4 golf 1.6 16v (68000 miles) for her to tootle about in.The garage serviced the vehicle and did the timing belt.

Within two weeks of having the car the emissions light has come on.

The garage cleared the fault code (bank one emissions) and said that's probably nothing a sensor at the most. If it comes back on get in touch.

Emissions light has comeback, now the garage is saying that it is going to need a replacement CAT.

Now the garage is going to do the work, however do you think I should be paying for this work to be done?

The garage so far haven't mentioned anything about cost and neither have I

Check the (minimum by law) 3 month warranty see if the cat is covered. Even if it isn't, having happened only 3 weeks after buying the car, I would be asking the garage to cover the majority of the cost.
