strange braking related problem!

Hi all, had my bora for a couple of months now but recently I have noticed a problem with the brakes. Basically as im braking smoothly it feels as though the discs are warped but when I come to halt the engine is juddering and idling unevenly if I tap the throttle it then idles evenly! Now the brakes don’t do this every time and when they don’t do it the engine idles just fine. Its as if the 2 are connected somehow but I don’t know how?
If anyone has any idea what this could be that would be great.
p.s. it’s a 2000 w bora 1.9tdi 110 remapped to a 136 with 109,000 miles
