Hi, I had the same problem, re-sealed the pollen filter housing, cleaned the bulkhead drain plugs, still water coming in.
Hose pipe check on the front passenger door, showed that water was breaching the door seal, there are two rubber strips under the door, water was getting into the door via the door mirror, running down between the inner door and thr trim panel, onto the front rubber strip and into the footwell.
Sealed the hole in the door where the mirror connects to the door.
    Problems solved.

How about this. Over the weekend I left the passt on the street. It was parked down slope (a %4 grade) and half on the pavement. Drivers side was on the road. I get in on Monday morning and guess what!

Water in the driver's footwell! Not a huge amount but enough to worry me. Luckily I have rubber mats so I was able to dump most outside. I checked the battery drain, it was fine. the one behind the master booster..clogged. plenty of grunge back there, but the rest was clean. I also splashed water on the bonnet cable grommet.looked okay. Haven't checked the pollen filter yet.

That was the night we got snow so wonder if that caused this. I never had this issue before. who thought up the design of these components? My 11 year old Mazda has never had any water ingress in its life. Maybe VW should take a couple of designs off them?
