When you are driving along or stationary, if you just tap/blip the accelerator pedal there is like a thud (or light hollow bump) coming from the engine. Its not the suspension or clutch, as i say it also happens when stationary. the noise is hard to describe, it is only for a split second as you just touch the accelerator. Any ideas? It doesn't sound anything major, but i'm no mechanic.

It's the engine rocking in it's mounts due to the sudden torque - perfectly normal.

The solution is not to blip the throttle........

Because when you floor it, there's not a sudden wave of torque, immediately followed by it subsiding, so the engine doesn't rock back and forth, thus no thud.......

Flywheel, very coomon problem on TDI engines.
There is a service action on replaceing the flywheel.
Go to authorised dealer to inspect it.
I have to many problems with this. Fix this problem now or wait to get even worst, almost you cant drive the vehicle.

I've just realised sorry, the car is actually a SDI, will this still be the case with the flywheel? Is the flywheel anything to do with the clutch?
