After a very expensive few months of changing the multitronic gearbox to the 6 speed manual, i have just been told by a mobile VAG specialist with vagcom and an Audi workshop that my ecu wont accept the recoding of the ecu from auto to manual so I am now going down thee final route of manual ecu (with matching part numbers) and engine loom. But I will now be needing to recode the immobiliser for the ECU swap and have been told ill need the SKC? how do i obtain that? and do i need the SKC for my original ecu AND the 'new' ecu or just my original?

You will need both SKC from both cars. If you get a supervag programer you may retrieve the old pin from the ECU/instrument cluster and the new pin from "new" ECU... Most tools will only read one- immo cluster.
