The A4 8E does use a similar gearbox across the years in relevant versions but there are 3 completely different 6 speed manual systems and a sub version of some, the 01E, 01X, 0A2, 02X and 0A3 and some are directly interchangeable, some can be modified and some next to impossible to adapt. What your car is and the engine and the box codes are an important starting point as there are dozens of different versions of each of the 6 main series boxes. I help the garage across the road from me does this just before Christmas and all he had to do was chnage the CV joint flanges.

The only 1s which are close to it are from a 2.5 tdi off of an A6 do they still fit?
I presume it is not a quattro so the engine code will be BEX and a 6 speed front wheel drive would have a HES or GEA box which is an 01E series. 01E 301 241 AB is a component casting number but the first three digits help confirm it is an 01E series. As far as I can see, HES and GEA are the only code boxes that will work correctly in your car.
