Mostly when from cold, but been running a short while, when i put my foot down in third the engine misses a couple of times. Could this be glow plugs ?

no, not glow plugs. a fault code read is the place to start.

Probably a 115 or 130PD so an in head injector harness is a likely suspect.

I have just had the engine rebuilt. The timing belt went. So not good.

When i picked my car up the garage hadnt plugged off the last injector, so diesel ****** out until i realised. I took it back and they plugged this up. Could it be that the feed into the injectors hasnt been replaced correctly ?

OK, so this is a VEP TDI, not a PD-it does help if you tell us what kind of engine you have, we may be good but we are not psychic! These engines are not prone to misfiring so you should do as Zolly says, get it fault code read. It could be incorrect valve timing, a faulty injector (possibly number 3) or even a defect in the head rebuild they have done. I suggest you go back to the garage and insist they sort it or start making legal sounding noises
