The EML light came on in my S4, I took it to a large local independent who carried out the checks and told me that both rear lambda probes had gone and needed replacing. I have subsequently been told that it is highly unusual for both to go at the same time, is this correct, should I be suspicious of this diagnosis?

It depends on what the fault codes were I guess. Does seem slightly odd for both to go at the same time.
Do you have the fault codes?

Emm no I dont think so, the exact description on the sheet is;
"EML light on. 2 faults found in the system. N144 left hand side engine mounting needs replaced 2.0 and both rear lambda probes need replaced 4.0 (2 hours per side)"
I take it N144 relates to the engine mount, if so why no fault code for the lambdas?

I suspect unless you specifially ask for the fault codes they wont put them on the job sheet because the vast majority of the people wont know what they mean and they will generate more questions for the garage.
You could try phoning them, they may have printed the codes out.
