I have found what's probably causing the water in my driver's footwell. I seem to be missing a chunk of seal on the underside of the ECU housing.

I've ordered a good secondhand housing with a complete seal but want to add a bit of further sealing material to prevent future leakage but don't want to use silicon or polyurethane type stuff which is a bit permanent. I'm looking for something that stays soft, maybe a grease of sorts and means I can remove the housing again in future without ruining the rubber seal.

What stuff do you guys recommend?

    Sikaflex will do the job.

Just wondered how much it was new for the OP to seek secondhand .

After all you wouldn't seek a second hand pollen filter housing with a similar seal for a Passat B5 & 5.5 .

Personally I would dump the seal and use Sikaflex, as the name suggests it doesn't fully harden.
Never had a problem with water in the B6, the Passat was terrible.

I've bought a good secondhand housing with an undamaged seal. Being that the seal's not brand new I thought maybe a good slathering with silicone grease would give it a better seal and still make it possible to remove again at a future point.

In the end I used a roll of butyl tape I had in the shed to replace the original rubber seal. So far so good, no sign of water ingress after a good hosing. Plus the butyl should stay soft and pliant for years to come.
