Remove the parcel shelf and make sure it switches off when the tailgate is closed. The rear wiper usually doesn't work when the tailgate is open. It's the boot light switch that tells the BCM whether the tailgate is open or not.

Assuming the wiring between the body and the tailgate is OK, I'd be taking a look at the connector on the tailgate latch next. The switch that tells the BCM that the tailgate is open is inside the latch.

which side of the body does the wire for the boot latch run from, and is there a way to get the rubber gaiter completely out of the way without cutting it off to check the wiring

I've never had to fix an A3 but on the Golf the wiring routes through the N/S gaiter.
Don't cut the gaiter. Just remove it at one end and push it back down the harness. It's a bit of a PITA but you'll manage. Just be aware that all the wires in the gaiter are white. Well, I think the earth wire is brown but all the others are white...just to make it interesting.

    Good Luck!

still no rear wiper, new lock latch, new wiper motor, checked wires in rubber gaiter they seem ok i can hear the relay click when i switch it on, rear washer still works and still the boot light is intermittant and it doesnt show up on the dash that the boot is open, is there something i am missing?
just tried something else, the connector to the boot light and the one to the boot lock micro switch are the same so i plugged the light into the micro switch connector and absolutely nothing happened.
    Anyone got any ideas?
