Replaced Window Regulator...Door Not Shutting Properly :( Window Cracked!

I changed my driver's side window regulator yesterday...followed this video which I thought was an excellent guide...Audi Window Regulator Replacement (A4) FCP Euro - YouTube

Anyway...it was raining all day and clearly someone before me had been at the regulator as one of the bolts was rounded to hell which took a good hour or so to deal with. After 6 hours...yes 6 hours...I got it all back together and it works brilliantly. HOWEVER...the driver's door now seems like its out of alignment as it needs a heftier shove to get it shut and its clearly under some pressure when it is released. The door frame all lined up fine when put back together, all the bolt holes married up so I am not sure what's causing it. THEN...this morning I find the windscreen has a crack on it from the bottom of the driver's side corner going diagonally for about 7 or 8 inches!!! What have I done???! Please help...

Not sure if this is of any help, as I am quoting from experience with an A3, not an A4.
But when you put the window frame back in, is there a bolt hole which is adjustable? which comes out from the frame itself to align the frame and the door?
Might be worth having a look to see if this is adjusted out too far.

As I said, my experience is from an A3, just thought I would chime in, just in case it may help
