Following having my alternator die and a new battery, on receiving the car, it very quickly came up with stop motor oil pressure warning. I took it back and it turned out to be the oil pressure sensor wiring, I hadn't realised how badly my car was running until this got fixed (admittedly it might be new battery/alternator related too). However, my car was kind of strange in that it would seem to accelerate more with less pressure on the pedal, average mpg was generally below 50, it used to be generally above. Also there was a rough starting and stopping (the car would shake quite a lot). However now gear changes are smoother, acceleration is how it should be, the whole car seems way smoother, and turning off and on doesn't wobble the car all over the place. Not sure if this is any help, but it may be worth investigating if people have similar experiences.
