if left overnight will it be safe to change the fuel filter in the morning on my 2.0 tdi a4?
if not what is the best way to de-pressurize the system?

yes but has a residual of around .50 bar to allow aid quick starting and you should be ok to change as soon as the ignition is off
in short
the system has a pre pressure pump for delivery to the rail and then the high pressure pump will increase on demand
you should prime the system after replacing to prevent the high pressure pump running dry
